This article deals with the internal arrangement of the church, mainly the structural transformations of the presbytery and the adjacent side chapels, in the light of historical plans and preserved inventories. Author discusses questions how much the previous building structure of the medieval Dominican church influenced the shape of the Renaissance new building, why the existing pillars are not drawn between the presbytery and the chapels in the earliest plans of the church, or how the interior of the church was transformed by the Carlo Lurago rebuilding in the 1640s. In particular, the inventories help clarify what the transformation of the Jesuit church into a seminary church entailed. Modest mentions in written evidence and interior painting proposals from the 19th century finally provide partial answers to how the overall colour of the church's interior changed over time.
